If a person uses a 5AT 07-08 ECU in their older TL or accord 6MT, will they lose the reverse lockout?

Not that I am aware of. The thing that is lost is the cruise control.

Just a quick question about using a AT ECM in my 05TL 6MT.
From reading forums and notes, I have come to the conclusion that in order to use the Flash pro, I need the TL Adaptor harness setup, including the CAN wiring, and then a 07-80 TL ECM. There seems to be a complete lack of used 6MT Tl ecus in the marketplace.
If I use a At 07-08 ECM, I understand the cruise wont work, but Is there a work around for this?
Are there any tuning issues with running a AT ECM in a MT car?>
