I've had the FlashPro calibration running on my 2017 Civic EX-L for almost a year and it has been great. About a couple weeks ago, my TPMS came on even though my tires are fine. I took it to Honda and they want to run a software update thinking it might correct the TPMS.
I'm wondering if this will reset my ECU calibrations and if so, will reflashing conflict with the updates they are talking about.

If they overwrite your calibration on the EUC you will have to re-upload it and undo whatever they have done.

That's my question... will their software update for TPMS include the ECU? And will re-uploading the tune undo their changes to TMPS?

TPMS is a separate system, and is not part of the ECU code.

One last question, is there anything new in the latest FlashPro Manager 2.9.7 version that changes the tune I add? If I do have to upload the flash again, will it be the same as the one I did last year?

If you upload the same calibration it will be the same as it was before.
