Going back to stock re: CAN adapter

Hello, I was wondering if I needed to re-pin my OBD2 port (2006 6MT) back to stock before or after swapping my stock ecu back in the car? Or could I just leave the CAN adapter hooked up?

You can just leave it, it will not hurt anything.

My situation is a bit different from the OP. I don't have my original 04 ECU so I will need to buy a used one. Will the dealer still be able to do ecu - immobilizer sync process if I left the adapter in?
